i have them, they don't line up

Hi, have just dropped the old three speed auto box out of my KE55 coupe and am attempting to put in a 4speed manual. its all lined up but the crossmember supporting the box doesnt line up in the same place as the one for the auto box did, any ideas from anyone whos dealt with this before? cheers.
