Just Google'd it, you are correct Mr Revhead (which you probably already knew), the C60 is used in the Celica and Corolla Sportivo, the C160 is from the AE111.

I have just discovered that the 4E-FE was hooked up to a 6-speed transmission in the 1997-1999 Corolla G6. The transmission was the C161.

 

1997 Corolla G6

 

So what I have learned is this:

 

AE111 - C160

EE111 - C161

ZZE123 - C60

ZZW31 (MR2 Spyder) - C65M (sequential version)

 

So it would seem that the different numbers mean the gearbox is designed to bolt onto different engines.
